Citing the unrest in Sudan, the ministry urged Taiwanese nationals not to visit the northern Africa country for pleasure or business.
The red alert is the highest warning level under the ministry's four level, color-coded travel advisory system.
The demonstrations began in late September in the Sudanese capital of Khartoum and other cities after the government cut fuel subsidies to raise revenues.
Dozens of people have died in the protests, according to foreign media reports.
